Non-modified nucleoside triphosphates are used as substrates in template-based nucleic acid synthesis both in vitro and in vivo.

Modified nucleoside triphosphates are used as terminating analogs of triphosphates during sequencing, for enzymatic indirect labeling of nucleic acids. The most common types of modification are functional groups modifications to introduce fluorescent labels.
